How do you configure a proxy server if not in the browser? Never seen
something else for Java applets.

Sure ... with transparent proxies it will work.

If you use a client like Psi, I'd prefere using the CONNECT method with
a server listening on port 443. (http://web.amessage.info/clients/psi)
